You may also try using a different Fan port on the motherboard.

I have a Shuttle XPC.  From the point I bought it two and a half years 
ago, until about 9 months ago, everything worked just peachy.  Then, I 
started having odd system lockups, much as you describe.  Upon further 
investigation, I found that for some reason the CPU fan would power on 
during the POST cycle, but then would shut off - even if I forced it to 
always be on via the BIOS.

Using a spare fan port, and selecting that spare port as the CPU-Fan port 
in the BIOS, everything started working again... though I'm down one fan 
port now, and there are only two in the XPC...
